What mukhi means
A rudraksha bead is the seed of the Elaeocarpus ganitrus tree, and the natural clefts running down its surface are called mukhi — faces. The number of faces determines which bead it is: a five-mukhi is the commonest, a one-mukhi the rarest and most expensive. Each mukhi is associated with a deity and, in most modern practice, with a planet.
How a bead is chosen
Two approaches are common and they do not always agree. One selects by the planet a chart needs strengthened — which makes it a parallel to gemstone selection and equally dependent on the birth chart. The other selects by intention: a specific mukhi for study, for health, for protection. Neither is more traditional than the other; they answer different questions.

This is the practical issue with rudraksha and it is worth being blunt about. Faces can be carved into a lower-mukhi bead to pass it off as a rarer one, and higher mukhi counts command large premiums, so the incentive to fake is real.
